If you want to stay longer than 90 days you need to apply for a Visitor's Permit not a visa. The application for visitor’s permits is submitted to the Embassy of Sweden, but the decision is taken by the Swedish Migration Agency in Sweden.

It is recommended that you present your documents in English or Swedish, but if your documents are originally in any other languages than Swedish or English, you need to translate them into Swedish or English.
You are not required to translate documents that are issued by an Indonesian Authority such as family card (kartu keluarga), marriage book (buku nikah) or and birth certificate (akte kelahiran), but you have to translate others documents such as custody decision by court (hak pengasuhan anak) and consent letter for minors.
Your short-stay visa allows you to travel to Sweden and usually to other Schengen States. But it does not automatically entitle you to enter the Schengen area. You may have to provide certain information at the border or other controls. You may, for instance, have to provide information regarding your means of support, how long you intend to stay in Sweden and why you are visiting Sweden. In some cases, such checks may result in a refusal for the visa holder to enter Sweden or the Schengen area. As soon as you receive your passport with a Schengen visa, you need to make sure that all the information it contains is correct.

If all requirements are filled, and there is no doubt that you will leave the Schengen territory before the visa expires, it is possible to apply for a visa for a short visit while you have an open application for residence permit.
